This is a rather large PR with many changes, most look mechanical so overall I think it looks good.
I really like the consolidation of settings into structs that is very nice, should be a lot easier to manage now.
I am worried some about the changes that affect Endpoint, hopefully you have tested those with Endpoint in a configuration from Kibana.
