  • Update htscodecs submodule and add checks for cpuid symbols

    Adds cpuid configure checks to HTSlib, along with adjustments to the Makefile and hts_probe_cc.sh for people who like to run "make" without "./configure". For both, if the cpuid check fails, the SSE and AVX tests will be skipped as the features they test for would not be used even if the corresponding code is built.

    Companion to Add cpuid checks behind an HAVE_CPUID check. htscodecs#116

  • Improve tests for avx512 intrinsics

    Some compiler installations (notably xcode for MacOS El Capitan) are missing some of the avx512f intrinsics. As these were not specifically checked for in configure, it enabled avx512 but builds failed due to the missing symbols. Fix by adding some extra lines to the avx512f configure test so it can turn avx512 off on these platforms.

  • Fixes build failures on some old clang versions following merge of Make nibble2base faster using x86-64 pshufb instruction (SSSE3) and using dynamic dispatch. #1764

    Builds on clang 3.7 and 3.8, and Xcode for MacOS El Capitan, died because __builtin_cpu_supports("ssse3") reports an error "invalid cpu feature string for builtin". To prevent this, add a configure check to verify that it works, and disable the optimised code if it doesn't. Note that no equivalent is added for make-only builds, as these are very old compilers and it seems not unreasonable to have to run configure in order to use them.

Updates the htscodecs submodule to commit a7ce404:
 * Add configure checks for cpuid symbols

Adds similar configure checks to HTSlib, along with adjustments
to the Makefile and hts_probe_cc.sh for people who like to run
"make" without "./configure".  For both, if the cpuid check
fails, the SSE and AVX tests will be skipped as the features
they test for would not be used even if the corresponding code
is built.
Updates the htscodecs submodule to commit 998699d:
 * Test for more avx512 functions

Some compiler installations (notably xcode for MacOS El Capitan)
are missing some of the avx512f intrinsics.  As these were not
specifically checked for in configure, it enabled avx512 but
builds failed due to the missing symbols.  Fix by adding some
extra lines to the avx512f configure test so it can turn avx512
off on these platforms.
This builtin doesn't understand ssse3 on some old versions of
clang.  To allow builds using these compilers, add a configure
check to ensure it works.

For make-only builds, we currently assume it does for X86
platforms.  As the problem only affected clang 3.7 and 3.8, both
of which are very old now, it seems reasonable to require use
of configure to support them.
 * Avoid typedef disabled by setting _XOPEN_SOURCE

As this PR updates htscodecs, I've added a commit to pull in the changes in samtools/htscodecs#119 so we'll be fully up to date when this is merged.

Notice: this is the last SAMtools / HTSlib release where CRAM 3.0
will be the default CRAM version.  From the next we will change to
CRAM 3.1 unless the version is explicitly specified, for example
using "samtools view -O cram,version=3.0".

htslib release 1.21:

The primary user-visible changes in this release are updates to
the annot-tsv tool and some speed improvements.  Full details of
other changes and bugs fixed are below.

Notice: this is the last SAMtools / HTSlib release where CRAM 3.0
will be the default CRAM version.  From the next we will change to
CRAM 3.1 unless the version is explicitly specified, for example

Better detection for avx512f functionality
