It appears to work fine, which is good, but it could do with some documentation to explain it. Gzip isn't that clear either until you carefully read the manual. Basically gzip and What it's referring to is whether the time stamp (and filename) are stored within the gzip header meta-data. Normally we can compress, touch the .gz file, and then decompress and we get the touched timestamp used for the uncompressed data as it's simply keeping the time stamp in the filesystem meta-data. However with We don't have that form encoded here, and it's probably not needed either. (And may trip up some lazy programs that detect BGZF format by exact bit-string matching.) Instead we're simply preserving the filesystem time stamps, albeit with 1 second granularity. How this works probably needs a line in the manual, especially given it has subtle differences to command line gzip (or at least how command-line gzip can work given the correct options). |

Notice: this is the last SAMtools / HTSlib release where CRAM 3.0
will be the default CRAM version. From the next we will change to
CRAM 3.1 unless the version is explicitly specified, for example
using "samtools view -O cram,version=3.0".

Updated bgzip to retain the file modification and access time during compression and decompression.
In Mac/linux it retains upto microsecond and in windows it does with second precision.
