@ejgallego I agree putting cleanups in other commits would be clearer, but the cleanup and the new feature are kind of codependent and I didn't really want to spend much more time untangling them. |

We add coqdoc_flags to the env stanza and do some cleanup of Coq stuff in the env stanza. It now lives in a dedicated module so we can better maintain it.
