- Our software tool BiofilmQ for quantitative image analysis of microbial communities is now online: We wanted to create a tool for any community, any size, any image type, any analysis. I think BiofilmQ comes close to this aim.
- Our single-cell image analysis method for 3D bacterial biofilms is now out. 👇 Robust and versatile, based on deep learning. It even enables cell lineage tracking. It can be used as a basis for BiofilmQ analysis or your own custom analysis.

- We developed a method for spatiotemporal transcriptome measurements during bacterial swarm development, which revealed cross-feeding across generations! Now out: 👇How do microbial communities develop? Combining live-cell microscopy with a robotic arm for sampling reveals a cross-feeding mechanism during Bacillus subtilis swarm development. - During biofilm dispersal, how do cells detach themselves from the matrix? We found: type IV pilus retraction releases cells. Adding in some matrix degradation clears the path for departure. - Our #BiofilmQ software tool for biofilm image analysis is now available. It works for any spatially structured microbial community, enabling space-time analysis and biofilm phenotyping. Plenty of video tutorials + detailed documentation are available. Hopefully a useful resource!
- We developed a new light sheet confocal microscope, based on only a single high-resolution objective. Its perfect for single-cell imaging of biofilms with low phototoxicity. The design principle is a bit mind-bending, but I think its the future. Paper is out now 👇Thrilled to see my first first-author paper on light sheet microscopy published!
