First, thank you for using this plugin and for your feedback.
I have tried to write this plugin in the WordPress spirit as much as possible. I use the core maintenance mode, with a .maintenance file created at the root folder of the WordPress installation.
This principle is not friendly with a per subsite activation.
To this day, I do not believe if there is a workaround but I will search about it and keep you informed if I find.

Cool on that . . . with it doing well on subsites activated (your researching it). Thanks.
But, the problem actually was, too, when the plugin is Network Activated it applies the maintenance.php without notice and causes the maintenance page to randomly show on different subsites and the primary site. It just started doing this (so far that I noticed).
So, I had to totally deactivate it (as far a Network Deactivating it). I have tried a few subsites that have it on per subsite now but, of course, per subsite (even enabled) does not seem to work (which goes along with your last post). When enabling a subsite, it puts all sites and primary into that subsite maintenance mode.
Just giving you more context . . .
