Added to this, when I have the plugin active, all my bootstrap components used OUTSIDE of page or post content stops functioning correctly :S

OK so I fixed that issue by disabling the call to JS and CSS in the BS Shortcodes settings, but now all the default shortcodes from the previous version aren’t working.. Surely there should be fallbacks in place?
Or are you telling me I need to go through and re-add all BS shortcode content to suit the new version?
