If you want configuration changes to propagate across sites in your WordPress multisite network, you’d want to make them on at the network level and not the site level:
http://example.com/wp-admin/network/settings.php?page=wpsupercache
Those settings can be overwritten on the individual sites, so I’d recommend checking to make sure they have propagated as expected.

There is no place for me to make network level changes. The plugin settings doesn’t show up on the network site dashboard either.

Are you logged in as a Superadmin on your multisite install? That’s how I was able to access the network settings for WP Super Cache.
Let us know if it still isn’t working and we can go from there.
Yes, I’m logged in as super-admin, but the settings on the network-admin site looks different than the on the site page, which is confusing.
The setting on the network-admin dashboard looks like this.

The problem is that even if I knew how to make a network setting, the owner of a subsite can override it my making their setting changes in the plugin. How do I use the settings in the network-admin area and prevent subsite owners from accessing the settings?

Thanks for following up and providing more info.
WP Super Cache settings apply network-wide, regardless of where they’re configured. This means a sub-site owner can override the default settings for their site.
On multisite installations, the WP Super Cache settings page is only visible to super admins. Regular site admins on individual blogs won’t see those options.
