This problem also exists for the Footer. It is not possible to customize the header or footer with a color or image in free Sydney theme 2.52.
I’m having the same problems, but there are a few more issues with the new version of the theme (e.g., the header fix doesn’t work as before). Updating the Sydney theme isn’t a good idea at this point. The best option, in my opinion, would be to continue using the old version of the theme (without the new header and footer).

I just tested again and I can see how this is confusing. I apologize for that.
The colors you’re trying to change refer to the whole header. But you’re using only the main row which already has a background color so you need to go to the main row options and change that specific color. For the footer we will have a fix today.
Again, I see how this might be confusing so we’ll add a note or something to clarify this.

I’m encountering an issue with the new header as well.
Firstly, some updates made in the CMS don’t seem to take effect on the live website. For example, I tried centering the menu in the CMS, and everything appears fine and validated, but on the website, it’s still aligned to the right.
Additionally, when I tried changing the color of the “site description”, I received an error message when attempting to apply white as the color (invalid value). Even though it sometimes changes in the CMS, the deep blue color still appears on the live site.
I hope we can find a solution. Thanks for your help!

Always clear your cache after making changes to your site. If you don’t, visitors (and you) might continue seeing the old cached version of your pages instead of the updates. Ref: https://wordpress.org/documentation/article/faq-i-make-changes-and-nothing-happens/

Unfortunately, the cache wasn’t the issue.
In fact, yesterday’s update helped resolve the menu alignment problem.
Regarding the color, I discovered a conflict between the “Color Panel” and the “Site Description Color”.
Adjusting the color in the panel fixed the issue. Hope this helps!
