I have tested Gutenberg with Custom Sidebars on my end but I’m afraid that I can’t replicate this issue.
I did experience an issue with the initial activation until the Custom Sidebars message is dismissed and I will report this to our devs.
But that still didn’t fire up any errors and after dismissing it from Widgets panel I was able to use Gutenberg editor without any issues.
Can you tell me which blocks you have on your page so I can test with a similar setup and see if it could be related to the specific block?

Thank you for posting in this thread, however, this topic is closed for the original author of this thread. Please open a new thread in our support forums.
I could not replicate this issue on y end, with latest plugin version and WordPress 5.0.3. Before posting a new thread, please make sure all plugins are up to date. Run a quick check for conflict with another plugin. Deactivate all plugins besides the Custom Sidebars and see if you can replicate the same. Switch to a default theme to see if there is a conflict with a theme.
