Thanks for the report, I opened a ticket for it over at Github, so it is easier for me to keep track.
I will update it here too once I have added it to the plugin.

I only saw that local SEO option in that one location only.
I don’t know if the other two options suggested can be hidden? (the permalink and the premium option in metabox)? Is it possible?
BTW, thanks for this wonderful plugin. I was about to switch to SEO framework until someone suggested it to me. I was hating Yoast for the last year for spamming my dashboard and taking control of WP admin area.
I should have specified the box for local seo shows up after selecting organization in the schema dropdown.
If possible can you show admin URLs and if possible on the Github ticket, please?

I don’t know how to show admin URLs. But the steps to replicate are as follows:
1. For permalinks, just open Settings>Permalinks on WP Dashboard and check at the top for a box like this added by Yoast http://prntscr.com/np4hjx,
2. For the premium nag in the Yoast metabox, just open a post, check the Yoast metabox below the post and just below focus keyword, check for this box http://prntscr.com/np4i4i.
3. For the issue on Github, I see you already figured it out.
I asked you to open separate tickets for the different issues you’re bringing up, because some might have a solution and others not.
Also please use Github for opening tickets, per the instructions, as I cannot keep track here.

I switched to the SEO Framework and cleaned all yoast occurrences in my database (and the bloat). Thanks anyway. Hope it helps others still using Yoast.
