Fixed a regression where commands defined in .atmos.d/ directories were being replaced instead of merged with main configuration commands. This prevented custom commands like 'atmos dev' from working properly. The issue was introduced in PRs #1447 and #1489 which formalized the override behavior for configuration imports. While this behavior is correct for most configuration fields, command arrays should be merged to allow extending the CLI with custom commands.
