Add '-include-branches' option

Adding command line switch -include-branches to toggle behavior to include all repository branches in your organization scan. Now you can make sure you are scanning all development and staging branches as well.

Also added @micksmix bug fix #153 where it wasn't searching or logging found signatures in initial commits.
