Changes include: - Updated all sshash API calls (streaming_query, kth_char_or→set, bit_vector_iterator→kmer_iterator, canonical_parsing→canonical) - Added direct source includes for sshash implementation files - Added protein alphabet support (canonicalize_basepair_reverse_map) - Fixed CMake include structure for sshash and pthash - Applied Clang compatibility fixes (static inline functions) - Updated pthash submodule to cc4c9c9 with inline fixes
