This fixes several old cross references from when the docs were plain stardoc generated markdown files. Also fixes how function parameters create their reference name so they can be referenced. Also formats conf.py to reduce future diffs

This fixes several old cross references from when the docs were plain stardoc generated markdown files.
Also fixes how function parameters create their reference name so they can be referenced.
Also formats conf.py to reduce future diffs. The only semantic change to conf.py is
removing the suppressing of warnings.
