Implemented -realign and -q

Implemented iterative alignment against a consensus with wobbles, -refine INT.

Paired-end information are encoded in FLAGS. Gap open and extend costs are included as XO:i and XE:i tags, respectively.

Reports NM:i AS:i and RC as flag

Alignment against a reference with wobbles works.
