Fixes a few issues:
examplesis no longer an array anywhere$refs inexamples(as opposed toexample) - have preferredexternalValuewhen refererencing whole files (which may not be json/yaml) and$refinexamplewhich can have a fragment id. Think this is the intent.Refs #1116
