• applytopup may not honour the request for Jabian modulation, and therefore output half the number of volumes expected.

• Finding matching volumes with corresponding gradients for volume recombination fails to verify that the matched volume has the opposing phase encoding direction, and fails to exit the loop when a match is found for a particular volume.
