FSL/FABBER model for multi-TE quantification #927

Description

Description

  • @BeatrizPadrela got the FSL/FABBER scripts/model from @amahroo. Now we need to compile all of this and add it to ExploreASL.
  • @jan-petr: Am I right that we have to add it in xASL_quant_Basil and specifically its sub-function xASL_quant_Basil_Options?
  • How do we handle the compilation? Do we get something like a mex or do we get sh and exe files?

Notes from Amnah:

  • Rebuild FSL/FABBER
  • Update fwdmodel_asl_multite (.cc/.h) with the model from Amnah

#### Notes from Dev. meeting (18 Nov 2021) ####

  • For now: (@BeatrizPadrela)
->Compile FSL and test it with the Hadamard data (need to ask permission to the IT guys for compiling FSL)

  • "Compiling FSL" idea:
1- Use a certain FSL version (Ask Martin which FSL verison to use for multiPLD and multiTE)
2- Everyone compiles it itself with the new multite files from Amnah
3- Clarify when will multi TE will be merged to FSL (updating the current version)
4- For the future, create a lightweight version of FSL to be included in ExploreASL

  • Other/better options:

  1. using the docker (needs to be updated)
  2. using mexfiles to compile it once, and then share the mex files (like this, there's no need to compile FSL again everytime) -> Martin can help with this

Tasks

  • Add an example to documentation on how to setup and run FABBER with your own compilation. How to recompile FABBER for DEBBIE. Do we include the extra Amnah file somewhere?
  • Is Add Time of exchange maps stats (ROI statistics) #1085 duplicitous to this?
  • Are Texch maps correctly handled and can we run Population stats on them and generate results?
  • Same for ATT as for Texch.

Release notes
