For backwards compatibility, the extra unrolling of the matrix is only done for NIFTI files. nrrd or mha output is passed straight to ITK as before. |

I'm having enough trouble keeping coordinate systems straight without dealing with other file formats.
ITK doesn't support NIFTI matrix I/O so write as a vector image.
